I will be setting up a larger tank for my guppies soon and the soil I got was from where my Dad works so I know it doesn't contain fertilizers and whatnot but even though I picked through it for any bits of wood, leaves, etc., I did come across a few small pebbles that I was able to remove but I have a feeling some may still be in there.

Would it hurt any to just leave them in the soil when I go to set up my tank or should all of them be removed?

I don't think a few pebbles are going to matter. You'll be capping the soil with something that will be somewhat similar to the pebbles and that will get partially mixed in as you plant things. You could sift the soil through a screen if you wanted to, but I don't believe it's really necessary.
